Will most plugins work with a custom theme from you or will we have to hack at the theme to make plugins work?
I am not sure how they play together and if plugins are made to mainly or only work with default mybb theme?

Plugins generally work with most themes, but some require you to manually add variables to the templates if they have been altered from the default templates.
It really depends on the plugin. All plugins will still work on custom themes, but you may have to do some template editing to make them work the way you want.
